Carlton Cuse and Damon Lindelof gave some really nice hints during the commentary in THE MAN BEHIND THE CURTAIN in the Season 3 DVD. DarUFO's site, spoilerslost.blogspot.com, has a snippet that was compiled by guwalla depicting the hints given by the producers. I have my comments to those snippets.

* Horace Goodspeed and Olivia are important to the DHARMA story, and we can expect to see more of them in the future.

 OK, I thought so.

 
* Richard Alpert was conceived as the "Panchen Lama" of the Others. (That would make Ben the "Dalai Lama.") Alpert's role is to pick the next Dalai. Ben's role would be to pick the next Panchen, should the need arise. This keeps the two in a sort of balanced power relationship. They are allies, yet they have some measure of control over the other should one get out of hand.

 Now this relationship makes sense.

 
* Ben uses the volcanic ash circle to contain Jacob. Jacob also has the means to control Ben to an extent.

 Yes, I thought that it was volcano ash around the hut. And, yes, it was obvious that Jacob was controlling Ben.

 
* Speaking of volcanoes, there is one on the island. Damon says it will be of "seismic importance" (pun very much intended.)

 Wow, can’t wait for this episode.

 
* The Looking Glass Station is a communications station. Its role is to emit the ping that guides the submarine to the island.

 I guess, it was OK to blow up the Looking Glass Station, since Locke blew up the submarine.

 
* The DHARMA purge was not the first purge by the Others. There have been many groups on the island, and the Others have purged many times before. Remnants of all the groups make up the Others we see today. Damon likens this to the United States, which is a nation of immigrants from many cultures who have assimilated into a common culture.

Wow, this statement blew my mind. There were other purges? Maybe Alex was taken during one of the purges. Maybe the madness was a manifestation of the purge. I hope that we will get to see this episode.

 
* Ben set Locke up to kill Cooper as a test...he was certain Locke would fail as he has not shown himself to be capable of murder. There is probably no great mythological reason for killing one's father; Alpert helps Locke find a way to kill Cooper because it is the only way to break Ben's manipulation.

I wonder whether the Biblical chapter of Abraham is an influence in this case. Could it be that Ben uses Jacob and patricide as a means of testing faith?  But Richard sees through Ben, and Richard is now seeking another Dalai Lama, and Locke is it.

 
* Damon suggests that Ben's penchant for numbering his rabbits "probably has something to do with fertility experiments."

 I have to think about this one.

 
* Room 23 is located on the Hydra island, which is designated for zoological experiments. Has it only been used on humans, or was it previously used on other animals? And if so, what animals? (Calling all Joop fans!)

 I don’t know much about Joop. Damn, I should have followed the LOST Experience during of summer of 2006.

 
* Annie is an extremely important part of the island's backstory, and it is a planned chapter to come. Annie is more important than the Goodspeeds or the volcano.

 Yes, we are going to have more Annie. I can hardly wait. Maybe Ben will have his romance.

 

* The mechanism for the purge at the Barracks was different from the mechanism Ben uses in the van (the canister of gas). The gas canister was added in post-production to give Ben a more active role in his father's death. But the original plan was for something to happen more or less island wide at 4 PM.

 I wonder whether the sonic pylons had anything to do with the purge.

 
*We have not seen Ben's motivation for his role in the purge, but we will.

Yes, more Ben story to go around. Ben is not going to be killed off so soon.

I don't get Joop at all??!!

Don't understand why Rich and the rest of the others wore masks- I thought they couldn't die? We did find it strange that canisters of gas could wipe out everyone and none of the wildlife so hopefully this will be explained too.

Other purges? does that explane the Collosus of Rhodes type feet on the island? other civilisations maybe?

I hope the pylons have more of a role- I don't belive dharma built them, they seem more advanced technology than everything else and its a bit extreme to go and build them just to keep out the natives. I also find it weird that Jules only told Kate theat they were aware of Smokey but not what it was. The fences have something to do with Smokey in my opinion but not to keep it out of the barracks

Thanks for these, I haven't watched it with the commentary yet, so I very much enjoyed reading your post.
Annie is the blond "sheriff" lady, right?

I guess that the fact of other purges happening before has to do with the 4-toed statue they found. Also, maybe the volcano was somehow "responsible" for one of the purges?

We need to see more of Ben's back story and motivations indeed. He can't be killed off!

I think it would be cool that the intense sound that the pylon gives affected the otolaryngological organs by causing them to vibrate tremendously. Consequently, the friction would cause massive bleeding. The mask was needed to keep the vibration in place and prevent bleeding.

If you look at Roger Linus, he was shaking quite a bit.
